It happens to just about all fighters if they actually mix it up in their fight. It is more prevalent when a conventional fighter is in with a southpaw.
Keeping a high, tight guard is the best way I can think of to help lessen the chances of headbutts. You are going to rub heads with in-fighting, it's just the nature of the beast in that posture, but you seldom get those severe head clashes when in this posture.
So basically, keep a high guard and don't lead with your chin.
