Sonny Liston was more intimidating than Tyson.

I don't think your theory holds much water. Bigger guys tend to be more intimidating. Nothing like Tommy Hearns, Bob Foster, Michael Spinks, Sandy Saddler, or Alexis Arguello knocking you out from half way across the ring and you never get close enough to hit them. And as intimidating as Tyson was, Foreman and Liston were just as intimidating in their time.

I've never found the brooding fighter/person intimidating....sure Liston, Tyson, Foreman are intimidating is without question but me personally I'd be more inclined to be ome intimidated if a fighter of good character like a Lewis or a Vitali lost the plot because I knew I'd overstepped a line.

Also although he's my all time favourite fighter I've never seen Duran as being intimidating as he looks like my dad.

The scariest and most intimidating fighters (and people in general) are the ones with steely, cold, vacant dead eyes. Crawford and Spence have these eyes.

I would tower over him, which removes the intimidating factor.
    It's his reputation that intimidated.

Watch the face off between Hearns and Duran before they touch gloves at the start of the fight. That death stare from Hearns was frickin sick. So no, height alone doesn't decide who was more intimidating.

How would towering over a short pro boxer remove the intimidating factor when that short boxer could DESTROY your body with body shots in a second and you being taller would only make it that much easier?

There's nothing more intimidating in boxing than vicious body shots.

The same way it always does in real life.
Size does intimidate, and lack thereof does the opposite

Size is not measured in height though. If the two people weigh the same the shorter guy will be more muscular. Who the hell is intimidated by tall lanky people? One body shot and they would beg for mercy. Short people are much more durable.
