Nah, Pernell Whitaker had noticeably slowed down and started to fade after the 2nd McGirt fight, even more so during 96 and 97 where he struggled with Wilfredo Rivera and Hurtado. By the time he met Oscar, he lost a step or two yet still managed to be competitive and make it even. A prime Whitaker wasn't all about defense, he outfought guys on the inside, outside, and had a high work rate as the rounds progressed. Pernell was a counter puncher, the counter shots he landed on Jake the Snake on route to a KO was nothing short of beautiful. A prime Pernell would be in the pocket against Khan all night, Khan's flowchart combination would immediately be timed and he'd be eating leather all night while Pernell avoids Khan's punches like Neo in the Matrix. Khan's poor ring IQ and chin would be his downfall, after his punches are timed and he's in a struggle, he has no plan B. A knock out from Whitaker is definitely not out of the question.

If we are talking about both at their best, Whitaker would have embarrassed Khan, it really is that simple, Khan is nowhere near that level in my opinion.
Khans speed and punch selection is a head ache to most fighters but it would be Whitaker who frustrates Khan. Styles make fights and Whitaker would just have too much for Khan to handle.

Whitaker is the better fighter and accomplished more, but I don't see what he could do with the Khan that beat Judah, Whitaker has the complete wrong style to beat Khan, Whitaker was a slick boxer who liked to avoid punches and clown opponents, prime Khan never had any trouble with that Style, they couldn't avoid the inhuman handspeed of Khan and they didn't have the power to dent Khan's glass chin, I see Khan winning on points, but I also see Whitaker beating Danny Garcia, it's all about styles
