With the WBA I think it means unified champ. You are a super champ if you hold their belt and one of the others and it was meant to make unification fights easier to make and unified titles easier to defend by relaxing the rules on mandatories. The regular champ does the regular things like fight mandatories.
With the WBO it seems to mean something different. As I understand it a WBO super champ is much the same as a WBC Emeretius champ!

I beleive it was Lennox Lewis of all people who suggested super champs with less mandatories but I doubt this was what he was thinking.
