The VERY FIRST thing I would change is weigh ins. No more of this "drying out" to make a weight you're too big for. I'd make fighters weigh in 10 minutes before the fight.

Definetly only one belt per division,no more catch weight fights,better ranking system,no more referees being the sole judge of a bigger fights (domestic scene sometimes the case) and one global governing body
random drug tests have 7 day cut off from the fight weigh ins the day of the fight boxers can punch how they want as long as it's a punch (pacquiao double punch, superman punch, spinning backfists) judges have to explain their reasoning for scoring a fight round by round on the cards which are subject to evaluation pushing legalized

Pretty much what everybody has said so far but I'd like to add judges getting penalised for not doing their jobs properly. Fighters suffers consequences from the commissions when they do something unacceptable, so should judges.
One universal world commission. (Would streamline fighter licensing, drug testing, world rankings, and a number of other problems caused by the current multi-commision climate.) 5 judges as opposed to 3. (Would make for less robberies and would make close and controversial decisions easier to swallow.) Half as many weight divisions. (This, combined with there being one world commission would return "World Champion" status to its previous exclusive and illustrious form.) A "No tolerance" policy on unnecessary holding and grabbing. (This would force fighters to actually fight and would destroy the huggy-bear style of Boxing, obviously making boxing matches more entertaining to watch.) Some kind of mandatory retirement plan for fighters. (Including a pension comprised of a percentage of the fighter's purses for each fight, and a mandatory retirement age that would be scaled by weight-class. Example: 40 years old for 105 - 126, 45 for 130 - 154, 47 for 160 - Heavyweight.)
